I run Rosetta 3.4 on Ubuntu 12.04 64bit. I could no find program remodel after installing v3.4.
The document of remodel point the source code to dir rosetta/rosetta_source/src/apps/pilot/possu/remodel.cc (see user guide: http://www.rosettacommons.org/manuals/archive/rosetta3.4_user_guide/d1/d... ). But the dir rosetta_source/src/apps/pilot is empty in my installation dir (I looked for the file remodel.cc in the rosetta dir and could not find it). I double-checked my download rosetta3.4_bundles.tgz (1,677,896,491 bytes and md5sum is correct) and found the dir is also empty in the .tgz file. Then I checked the source file rosetta3.4_source.tgz and did not find remodel.cc, either. Should I download another file or version?

No, your version is fine. We strip pilot from the release. Remodel should be in with the public apps.
right, the remodel dir is present at rosettta_source/src/protocols/forge/remodel/. But remodel.cc is not available anywhere and remodel executable is not present in rosetta_source/bin after installation. Did I use the wrong parameters when installing my rosetta? I built my version using "scons bin mode=release"
Sorry, I posted without checking (in my defense, I wasn't at my desk). Remodel's author didn't get it ready in time for the 3.4 release; I guess you'll have to wait for 3.5 (or try contacting them directly). It's not in 3.4.
I talked with Possu, and he recommends using it through the RosettaScripts interface. (It's exposed through an unsurprisingly-named RemodelMover mover.) As you've found, it's just the stand-alone executable which was not included in the release.
I've attached an example script he forwarded to me (see the top for some comments).
