I am trying to dock a GTP-bound GTPase to another protein. The problem is that apparently RosettaDock does not recognize GTP. I do not want to delete GTP, as I am doing flexible backbone docking, and so deleting GTP might result in wrong structures. I appreciate any help. Thank you so much in advance.

Having a GTP molecule present durng docking is not possible in the current version of RosettaDock.
